A highly attractive PhD position is available in the Choudhary group at the Novo Nordisk Foundation Center for Protein Research (CPR – www.cpr.ku.dk), University of Copenhagen. Commencing on 1 October 2023 or after agreement.

About the groups
The Choudhary lab is technically and internationally diverse and embedded in an excellent environment that supports high-quality research and encourages interdisciplinary collaboration. The Choudhary lab conducts experimental and computational research using interdisciplinary, state-of-the-art technologies, including quantitative proteomics, next-generation nucleic acid sequencing, advanced microscopy, CRISPR-based genome editing, and bioinformatics. The lab uses diverse cell models, including embryonic stem cells and their differentiated derivatives.

The Choudhary lab shares the laboratory space with the group of Prof. Matthias Mann and works closely with his group. The group extensively collaborates with top-level international researchers, routinely publishes in top-ranked journals, and has an outstanding track record in training the next generation of researchers. We are now looking for an enthusiastic PhD student to join our team.

Project description
We are also interested in combining CRISPR-based genome editing with NGS-based approaches (i.e. RNA-seq, ChIP-seq, ATAC-seq), quantitative protomics, and cell biological approaches to uncover new regulatory pathways and decipher underlying mechanisms. In the envisioned project, investigate the epigenetic mechanisms of gene regulation in mammalian cells.

We are looking for a PhD student with experience in bioinformatics or the wet laboratory.

Candidate with bioinformatics will analyze in-house generated next-generation sequencing data, including ChIP-seq, RNA-seq, Nascent-seq, and ATAC-seq, to understand the mechanisms of gene transcription regulation. The candidate with lab laboratory experience will use cultured mammalian cells, CRISPR, and apply NGS-based genomic technologies or proteomics technologies to generate large-scale datasets and to understand the epigenetic mechanisms of gene regulation. The candidate will also investigate the regulation of protein posttranslational modifications and protein-protein interactions, using quantitative mass spectrometry. The candidates with experience in both wet lab and bioinformatics will be able to do both (i.e. work in the wet lab and perform bioinformatics analyses). Qualifications
The candidate should have demonstrated excellent scientific productivity, evidenced by high-quality research publications, be able to conduct independent and creative research, and show good interpersonal and communication skills.

  • The candidate is required to have a level of education corresponding to a master’s degree in natural or medical science. Please note that your master’s degree must be equivalent to a Danish master’s degree (two years).
  • Prior experience in one or more of the following areas will be considered advantageous:
  1. Hands-on experience in bioinformatic analyzing next-generation sequencing datasets, such as ChIP-seq, RNA-seq, ATAC-seq
  2. Experience in computer programming languages, such as R, Python
  3. Strong background in the statistical analysis of large-scale data
  4. Prior experience in the area of epigenetics, and gene transcription regulation.
  5. Experience in molecular biology techniques, including proficient use of CRISPR-based genome editing
  6. Hands-on experience in quantitative mass spectrometry for analyzing proteins, their modifications, and protein-protein interactions
  7. Proficiency in English, both oral and written.

Place of employment and work
The employment is at CPR (www.cpr.ku.dk), University of Copenhagen, located in central Copenhagen. Terms of salary and employment
The duration of the full-time position (average weekly working hours are 37 hours per week) is 3 years and 3 months (3 months as a Research Assistant + 3 years as a PhD Fellow).

Expected start date: 1 October 2023 or after agreement.

The employment as a PhD student is conditioned upon a positive assessment of the candidate’s research performance and a successful enrolment as a PhD student at the Graduate School at the Faculty of Health and Medical Sciences, University of Copenhagen. This requires submission and acceptance of an application for the specific project formulated by the applicant before the PhD period can be initiated.

The PhD study must be completed in accordance with The Ministerial Order on the PhD programme (2013) and the Faculty’s rules on achieving the degree.

Salary, pension, and terms of employment will be in accordance with the agreement between the Ministry of Finance and The Academics Central organization. Currently, the monthly salary is approx. 28,890 DKK/Roughly 3,879 EUR (April 2023 level) plus pension.

The Danish Ministry of Finance and the Danish Confederation of Professional Associations (AC) have agreed on a protocol that makes it possible for all international researchers employed by the University to achieve a pension exemption, where the pension will be paid as salary.

The further process
